Seal the hole from both sides, and make sure you let the silicone set before wearing. Be sure to test before wearing them on the trail.
There is a product called aquaseal that will take care of it. I tried goop first, then a wader repair kit, and both failed. Aquaseal is holding after more than a year at this point. This was for a crack in the ankle of the boot.
